Generally try to keep everyone at least at HP. Once Magus casts a spell, have Frog hit him with the Masamune, then follow up with a Tech of the same element Magus last used.
Having Frog hit Magus like this before attacking will soften him up for the next attack and make the fight go quicker.
If you don't have an attack of that element, heal up and bide your time until he casts a new element you can attack, but it won't do much damage, so save your MP. Once Magus lowers his barrier, hit him with your strongest attacks regardless of element. After a few turns of this he'll cast Dark Matter, which can dish out hundreds of HP in damage, so keep everyone healed over to be ready. Continue to follow the above pattern until he goes down.

If you kill him, Frog will get his human form back at the end of the game. If you fight him, you have to do so as Frog 1-on-1, and you'll also get his second entry in your bestiary. If you take him with you, you'll be able to add all his techs to your tech list, but you'll miss his bestiary entry. There is a trick though that will allow you to do both in a single playthrough, although it isn't easy on a first playthrough.
You save your game before you fight Magus. Defeat him and then proceed to kill Lavos and see the ending. At the end you'll be prompted to save to the system file, which is just a log of all the extra's you've unlocked. Once you save, you can reload your file from before you fought Magus and still have his Bestiary entry, and credit for the ending you saw.
You cannot save at any time after you kill Magus. You have to wait till after the ending when it prompts you to save your data. Only then can you save or this won't work And that is pretty much all there is to it. The meaning of life is to suffer and be miserable.
